A new in vivo study uncovers how DNA methylation at non-canonical CpG-containing Cdx2 motifs fine-tunes transcription factor binding and enhancer activation during intestinal development. We demonstrate that selective methylation modulates Cdx2 occupancy, ultimately dictating developmental gene expression programs in intestinal epithelial cells.
